Slow Speed Booting Issue

After I completed my current build, bootup time was about 25 seconds. Now its taking around 5 minutes to boot. So far I have done the following:

Deleted all temp and other unnecessary files.
Defragged and maximized Hard Drive
Cleaned and defragged registry.
Shut off nearly all programs on bootup.
Scanned and removed any spyware, malware, garbageware and there were no viruses
Shut off Nero Network Manager
Shut off Control Panel Bootup.

Specs are:

MB-Military Class II MSi 970A-G45
CPU- AMD Phenom II X4 960T overclocked to 3.4 Ghz
RAM- 16 GB DDR3 PC1600 Ripjaw
HD- 1 TB Seagate Smart Dive with a 1 TB WD Backup and 1 TB Network Drive
Onboard 7.1 Audio
Graphics - NVIDIA GeForce GT 520T
Windows 7 Home Premium

Any suggestion on how to speed up the bootup process?

Did you run tdsskiller to see if you had any mbr/bootkit infections? Are all drivers correctly installed in device manager? Any yellow exclamation or question marks next to any devices?
